I'm not sure why this is happening.
Probably the best thing I can suggest is that in OPTIONS > ADVANCED you use the "prompt for start cluster" option. Using this you can stop and then restart the start the search at any location on the disk. This should enable you to recover individual partitions.
We plan to release Recover My Files version 4 soon, which has a new and better method for recovering partitions.
